You can apply any time. It’s best to apply while visa is still in effect than wait till you become illegal. Then you may get deported.

You can’t file for a green card directly based on your masters degree, but you might qualify for an H1b work petition based on your advanced degree and in that way qualify eventually for a green card. There are additional H1b visas available for graduates of US graduate schools.
